Thames Coastguard were called at about 0615 BST to a report that the crewman had fallen from the ship MSC Gina.
An RAF search and rescue helicopter from Wattisham Airfield, lifeboats and pilot boats from Harwich were called to the scene, 16 miles off Felixstowe.
One of the pilot boats located the man and rescued him from the water.
The casualty was then taken to Felixstowe dock where he was warmed up and treated by the dock paramedics for hypothermia before returning to the MSC Gina when it docked at the port at 0930 BST.
