City won the Showgrounds game 2-0 but second-half substitute Don Tierney had not received international clearance after signing from Monaghan.
The IFA's Championship Management Committee has changed the result to a 3-0 win for Institute.
Newry have slipped a place to third while Institute move up to fifth.
City were relegated from the Carling Premiership last season.
