The striker volleyed home Alan Cambell's header to open the scoring after 29 minutes.
Two minutes later, the Gable Endies' advantage was doubled when midfielder David Grey tucked away a penalty after Chris Townsley had brought down Gary Wood inside the area.
Moments before the half-time whistle, the visitors got themselves back into the game with Darren Lavery applying the finish to Kevin McDonald's left-wing free-kick.
Lloyd Young was unlucky not to restore Stuart Garden's side's two-goal advantage after 59 minutes, his header striking the post.
The hosts were eventually able to secure their win in the 77th minute when Steven McNalley crossed for McIntosh to score his second of the afternoon.
