The visitors from Greenock, unbeaten away from home this season, went in front five minutes before half-time.
Archibald Campbell slotted in from close range after Peter Weatherson's pass found him six yards out.
Morton stretched their lead after 76 minutes, with Campbell again scoring when he got on the end of former Pars midfielder Martin Hardie's header to prod home from close range.
Dunfermline pulled one back from the penalty spot six minutes later following Scott Taggart's handball.
Stephen Husband stroked his spot kick into the top left corner.
The Pars equalised three minutes from time thanks to a powerful header from Wallace.
However, Dunfermline found themselves two points behind Partick Thistle at the top of the table after the Glasgow side's 7-0 thrashing of Airdrie United.
