The Football Association has charged Millwall and Sheffield Wednesday for failing to ensure their players conducted themselves in an orderly fashion and/or refrained from provocative behaviour.
Lions defender Shane Lowry and Wednesday midfielder Giles Coke were both sent off for fighting late on in Tuesday's match.
The game ended in a 1-1 draw.
The clubs have until 3 February to respond to the charge.
