Ben Tomlinson's 11th goal in 13 games saw Lincoln stretch their unbeaten run to four games and deepen Aldershot's relegation fears.
Tom Miller put the Imps in front before Bradley Bubb levelled, but Thierry Audel then restored City's lead.
The Shots equalised again early in the second half when Dagenham loanee Josh Scott struck.
But Lincoln were not to be denied as in-form Tomlinson's 71st-minute effort proved decisive.
Aldershot Town boss Andy Scott told BBC Surrey:
"I just feel we have let ourselves down again and although we came back twice in the game you cannot defend like we defended and we've conceded three goals and you can't afford to have to score three or four goals every week.
"To have to score three or four goals to get a result is not good enough and Lincoln looked more dangerous going forward and after scoring our second goal we didn't create enough to score a third."
"We've got to win games now and it's about doing the basics right because they scored three goals from two set plays and we haven't defended them.
"We changed it around so players do their jobs and after conceding two set piece goals we didn't look dangerous."
Lincoln City manager Gary Simpson told BBC Radio Lincolnshire:
"I think we thoroughly deserved it and could have had a couple more, but the lads were terrific.
"They started to cause us problems but we changed our shape and steadied things a bit, got on the front foot and had two or three chances where we could have put the game to bed.
"It's a bit difficult at times, with pitches like they are, to get the ball down and pass it like some of them want to and, sometimes, we're our own worst enemies - we play ourselves into trouble.
"But if we can keep playing in the right areas, turning teams round and working extremely hard then we can cause teams problems."
