The former Hearts striker got on the end of Martin Boyle's cross to head the hosts in front.
Dundee continued to ask questions of the league's basement side but were often foiled by keeper Derek Gaston.
However, Peter MacDonald doubled the Dark Blues' lead late on when he drilled home.
