Dele Alli's hat-trick saw MK Dons close in on the League One play-offs.
Alli made the most of erratic Magpies defending to give the visitors an early lead with a calm finish.
Hayden Mullins' backpass was intercepted by Izale McLeod who raced through on goal to square for Alli to grab his second.
County's Alan Sheehan converted from the spot after Jordan Spence had handled, but Alli ended their comeback when he fired home in the last minute.
MK Dons are now in seventh place in the table, three points behind Peterborough in sixth.
Karl Robinson's side could have been behind in the opening minute after Callum McGregor saw a shot saved before Mullins hit the bar.
But bottom side County kept plugging away and after Sheehan's penalty, the visitors had to wait the dying moments for Alli to make the game safe.
Notts County manager Shaun Derry told BBC Radio Nottingham:
"[It's a feeling] of absolute bemusement if I'm honest.
"I've just looked at the goals again. It was absolute schoolboy defending all over the pitch.
"We gave goals away. You look at the decisions that they make in terms of how consistent they were in making their decisions and how inconsistent we are and that's why we are where we are.
"To go from Saturday to this performance baffles me."
MK Dons manager Karl Robinson told BBC Three Counties Radio:
"We're disappointed with our performance, we should have been out of sight in the first half.
"The game was scrappy, it was horrible. There was no real quality. But we keep coming up with these results, we keep getting round it.
"Dele [Alli] is probably one of the most gifted 17-year-old's this country has ever seen.
"The kid is as good as it gets. He's the best young player I've ever worked with. I rested him for six weeks and that rest is now starting to help him."
