Tranmere Rovers forward Steve Jennings' late strike condemned Notts County to a fifth defeat in six games.
Notts went ahead through Ronan Murray before quick goals from Jason Koumas and Ryan Lowe put Tranmere ahead.
Alan Sheehan missed the chance to bring Notts level when his penalty was saved by Owain Fon Williams after Ash Taylor was fouled by Gary Liddle.
Sheehan made amends, curling in a free kick, but Jennings' long-range shot won all three points for Rovers.
Notts are now seven points from safety, while Tranmere climb two points clear of trouble.
Tranmere Rovers caretaker manager John McMahon told BBC Radio Merseyside:
"They deserved the victory. We showed a lot of guts and played some good football.
"We were unfortunate to go behind but we showed good character to come back because we were on top.
"We kept believing in what we were doing and obviously you get the rewards from that."
