The visitors opened the scoring through Rory McAllister's free-kick before Annan's Ally Love had his penalty saved by Graeme Smith.
A free-kick by Andrew Mitchell brought the hosts level after the break.
And Love atoned for his earlier miss by firing the winner before Peterhead's Ross Smith was dismissed for serious foul play.
