Lee Currie's own goal gave Elgin the lead a few minutes before the half-time interval.
But, following Sean Crighton and Jamie Duff's red cards, Berwick made their numerical advantage count.
Currie converted a penalty, Andrew Russell fired the Wee Rangers' second and Josh Morris headed a third for the visitors.
