Andrew Russell wrapped up the points for the Wee Rangers after 78 minutes, taking advantage of a mix-up in the Queen's Park box to prod home a third.
Berwick remain three points behind fourth-top Stirling Albion, who recorded a surprise 4-0 win away to champions Peterhead.
Peterhead are Berwick's visitors on the final weekend, while Stirling host third-top Clyde.
