A brilliant early goal by James Stevenson gave the hosts the lead but Frank McKeown's header levelled matters.
Grant Gallagher's close-range finish put Stranraer ahead for the first time and Craig Malcolm headed their third.
And Christopher Aitken added a fourth with a left-foot shot.
