Gateshead took revenge on Wrexham, who put the hosts out of the FA Trophy in February.
There were own goals at either end. Rob Ramshaw equalised for Wrexham after Alex Rodman's opener for the hosts.
Lynden Gooch put Gateshead back into the lead after the break and was heavily involved before Steve Tomassen's own goal.
Wrexham are now Wembley-bound after beating Torquay, but their play-off hopes are almost certainly over.
Kevin Wilkin's side may even have relegation worries after they dropped a place to 18th - three spots off the drop zone.
Gateshead, however, remain in the hunt for a play-off spot as they rose to ninth, nine-points off fifth-placed Forest Green Rovers and with four games in hand.
Wrexham boss Kevin Wilkin told BBC Radio Wales:
"There's not a man out there tonight who doesn't need to look at himself and do better if they want to keep the shirt.
"For me too many thought they were going to turn up… and coast through it."
