Ryan Conroy's penalty following Chris Turner's foul on Grant Anderson gave Raith the lead.
Anderson soon added his own name to the scoresheet with a header, Calum Elliot providing the cross.
Mitchel Megginson scored what proved to be a consolation for the visitors, with his next effort crashing off Raith Rovers' crossbar.
