The visitors took the lead near the quarter-hour mark when Steven McDougall headed in Stephen O'Donnell's pinpoint cross.
Rovers almost hit back through midfielder Gary Phillips, his shot sailing over the crossbar.
Scott Ferguson tapped in striker Keigan Parker's cross to seal Clyde's win.
