Chris Aitken and Grant Gallagher went close to firing the visitors in front before Declan McManus converted Ross Caldwell's cross to send Ton ahead.
Gallagher and Aitken passed up chances after the break and Mark Russell's goal ensured Ton are unbeaten in six games.
The result leaves second-placed Morton on 45 points.
