The visitors edged in front thanks to Ross Dunlop's first-half header before Berwick's Colin Cameron crashed an effort off the post.
Mark McGuigan's excellent second-half strike doubled Albion's advantage.
Berwick substitute Scott Maxwell and team-mate Ross Gray had chances but neither was able to haul their side back into the match.
