Morton enjoyed the better of the early chances and both Declan McManus and Jamie McCluskey were denied by goalkeeper Rab Douglas.
Sean Crighton fouled Chris Templeman and, although Derek Gaston saved Iain Campbell's penalty, James Dale followed up to score the rebound.
Gavin Swankie played in Gavin Malin for Forfar's clinching goal.
