Stevenage's hopes of a League Two play-off place were dented as Dagenham and Redbridge sealed all three points at the Lamex Stadium.
The hosts were unlucky not to break the deadlock when Tom Pett crossed for Charlie Lee, who nodded over the bar.
The Daggers took the lead in the second half when Luke Howell latched onto Christian Doidge's cross to poke home.
Stevenage pushed for a leveller but visiting keeper Mark Cousins denied Bruno Andrade's late effort.
Dagenham's winner came in a controversial circumstances, as the linesman raised his flag for an offside on Joss Labadie when the ball was played through, but as he did not touch the ball, play continued and Howell scored.
Stevenage manager Graham Westley told BBC Three Counties Radio:
"For an official to put his flag up, stop, give an offside decision and for a back four to stop, clearly be affected by the flag up and for the ball to end up in your net and be allowed. You can see there was a problem and the referee was very confused.
"People are telling me, in the second phase of that goal there was another offside, but the linesman couldn't see it because he'd stopped.
"There's a horrendous decision that's been made, it's another decision that's gone against us and it's a horrific way to lose a football match."
Dagenham and Redbridge Wayne Burnett told BBC London 94.9:
"It was a very, very good performance.
"We changed the team today because it wasn't conducive of how we wanted to try and play and I left our top goal scorer out - sometimes it works and sometimes it doesn't and today it worked.
"We played some OK football at times, but we know we can do better, but we played the conditions today."
