Enzo Roco scored an own goal and then centre-back Nicolas Otamendi, reported to be a target for Manchester United, headed a fourth in injury time.
Defending champions Atletico, in fourth, can close the gap back to one point for the final automatic Champions League spot when they host Getafe on Saturday (15:00 GMT).
Valencia are now only four points behind Real Madrid and five off Barcelona. Those two meet in El Clasico on Sunday.
