Chester came from behind to score three goals and end Dover's faint hopes of reaching the Conference play-offs.
Stefan Payne slotted into the corner from Tom Murphy's knock-down to give the away side a first-half lead.
But Oliver McBurnie equalised after goalkeeper Mitch Walker's mistake and Craig Hobson headed in from John Rooney's cross to make it 2-1.
Rooney tucked in Brad Abbott's pass to complete the scoring and leave Dover eight points short of the play-offs.
