Millwall moved above nine-man Wigan in the relegation zone thanks to goals from Jimmy Abdou and Magaye Gueye.
Latics striker Martyn Waghorn was sent off and the hosts took advantage when Abdou headed in Dan Harding's cross.
Wigan's Jason Pearce was dismissed after sliding in on Aiden O'Brien and Millwall's Ed Upson was show red for confronting defender Pearce.
Millwall made the points safe when substitute Gueye scored his fifth goal of the season with a firm low drive.
The result means Wigan could be relegated on Saturday and moves Millwall to within four points of fourth-bottom Rotherham, who visit fellow strugglers Fulham on Wednesday.
Rotherham could be deducted three points after being charged with fielding an ineligible player.
Opposing players had already clashed in an ill-tempered match and Millwall's Shaun Williams went off injured in the first half after sliding into a concrete wall.
Waghorn was sent off for kicking out at Harding in the 61st minute - eight minutes after coming on as a substitute.
Millwall took advantage when Harding swung in a cross and Abdou headed home from 12 yards.

Wigan captain Pearcewas shown red after his challenge on O'Brien and he was followed almost immediately by Lions midfielder Upson for his aggressive reaction.
Millwall wrapped up the victory in stoppage time when substitute Gueye ran on to to a long ball over the top and fired past Scott Carson.
Interim Millwall manager Neil Harris:
"That was a Millwall performance. I don't condone melees but if you need a spark down at The Den you have to look after your own.
"I can see an argument for all three red cards. But it's a man's game. I can't ask for commitment, passion, tackles, and then criticise one of my players for it."
Wigan manager Gary Caldwell on the fact they could be could be nine points adrift on Wednesday:
"That's totally out of our control. We never throw in the towel at this club.
"In the first half there was one team trying to play football and one team out to rough us up.
"We let that affect us and the referee didn't control it at that time, and the game got out of hand in the second half."
