Defender Gareth Dean and midfielder James Armson have left Nuneaton after deciding not to sign new deals following Conference relegation.
Former captain Dean, 25, made almost 300 appearances for the club since his first-team debut in 2008.
Fellow youth-team graduate Armson, also 25, featured 45 times for Boro this season, scoring five goals.
"We need to rebuild the team, and that will take patience," Nuneaton manager Kevin Wilson told the club's website.
"There are targets we are pursuing, but there is no cause for panic.
"There is no need to rush and risk making the wrong decisions."
