Alan Trouten coolly converted from the penalty spot after Kyle Turnbull had fouled Ayr's Nicky Devlin.
Ian McCall's men doubled their lead when Devlin headed home following good work by Brian Gilmour.
Ross Caldwell headed in a third for the hosts to seal the win before Alistair Love netted a consolation for Rovers in stoppage time.
