Joey Jones restored Woking's three-goal lead with a tap-in before John Rooney scored Chester's second from a free-kick but Ben Pattie got Woking's fifth.
Woking climb to second in the table, while Chester drop to 11th after seeing their unbeaten start to the season come to an end.
Woking boss Garry Hill told BBC Surrey:
"A very good solid start to the season with 12 points from 15. We're carrying on the momentum from last season.
"The number one thing was to win and, against a team like Chester, who had won two and drawn two, we knew it was going to be a big test for us.
"We were in control of the first half and had four or five chances to be out of sight before half-time but I told the players to keep their discipline. Dan Holman got his second goal for the club and we got another after that.
"I really should be doing what I want to be doing by resting my players who have played a lot and have a look at some others."
