George Moncur gave the U's an early lead from 12 yards, but Wes Thomas fired in a leveller from close range.
United retook the lead as Callum Harriott collected Marvin Sordell's pass and slotted past Ty Belford.
Nicky Ajose hit the post and Raphael Branco had a late header cleared off the line for the Robins, but Colchester clung on to secure the three points.
