Harrison Dunk scored in the seventh minute of stoppage time to condemn Stevenage to successive defeats.
Charlie Lee almost gave Stevenage the lead inside the first five minutes, heading onto the underside of the bar.
But Cambridge controlled the game, with Jordan Chiedozie heading wide and Luke Berry flicking off target.
Just as it seemed that the sides would share the points, Dunk nodded home from close range following debutant Rory Gaffney's pinpoint cross.
Stevenage manager Teddy Sheringham told BBC Three Counties Radio:
"I could feel that it (the goal) was coming. They were getting some good crosses into our box. It's hard to take in the last minute, especially when it wasn't a free kick up the other end. Little things go against you, but it happens.
"I didn't think we were great, but we could do with a little bit of decisions here and there but we didn't get anything.
"Had a very good chance early on, could have taken the lead. That might have changed the whole scenario of the game."
