Dan Harding clumsily fouled Kenny Davis in the box before the latter dispatched the resulting penalty to give the away side the lead.
The visitors doubled their advantage on the hour mark after a Dan Sparkes cross was smashed home by Michael Cheek.
Lee Cook and Jack Midson both went close for the home side but Braintree held firm to move up to sixth place.
