Colchester's George Moncur and Callum Harriott forced Rovers goalkeeper Thorsten Stuckmann into fine saves early in the first half.
Midfielder Conor Grant, making his debut on loan from Everton, gave the hosts the lead with a 20-yard strike.
And Rovers sealed victory when James Coppinger latched onto a long ball and played in Andy Williams to slot home.
