The goals came from a Jordan White brace and Declan Gallagher as the visitors lost ground on the Championship's leading trio of clubs.
White headed in from close range from a cross by Jackson Longridge.
Gary Glen's corner was headed in by Gallagher and White scored his second following a Kieran Gibbons pass to put the result beyond Raith.
