Craig Gunn scored two first-half penalties for the visitors after Jon-Paul McGovern's close-range opener.
Scott Ferguson levelled and David Gormley got on the end of John Gibson's free-kick after the break as the hosts went ahead for the second time.
Clyde lost Chris Mitchell to a second yellow card but Scott Linton extended their lead with six minutes remaining.
