Kristian Dennis took his tally to 17 goals for the season in the National League as Macclesfield secured their fourth win in a row.
Dennis scored with a deflected shot to give Macclesfield the lead but Connor Jennings equalised from close range.
Striker Dennis restored the lead soon after the restart after a mistake in the home defence, and Danny Whitaker converted from a counter attack.
James Gray's fine strike gave Wrexham hope but the visitors held on to win.
Wrexham manager Gary Mills told BBC Radio Wales: "We've been winning games of late and now we know the feeling of what it is to lose again and it's not nice.
"I thought we deserved something out of it and it didn't quite happen for us. Fair play to Macclesfield they've come here and played well and made it difficult for us.
"But these things happen and we'll go again next week."
