Ross Wallace scored the only goal of the game for Sheffield Wednesday as Slavisa Jokanovic's first match in charge of Fulham ended in defeat.
Emerson Hyndman threatened and Jamie O'Hara brushed the post for Fulham before Wallace scored with a dipping 30-yard shot.
Ross McCormack had a goal for Fulham ruled out for offside, while Gary Hooper went close at the other end.
Cauley Woodrow had a chance to level late on, but headed over the bar.
Wednesday's third victory in four games has moved them to within four points of the play-off places and sees Fulham drop to 19th in the table, six points above the relegation zone.

Defeat for the Whites at Craven Cottage ends a mixed week for former Watford boss Jokanovic, who watched from the stands after his side beat Rotherham 4-1 on Tuesday, two days after taking the job.
Fulham started brightly, with O'Hara particularly busy, shooting narrowly wide and brushing the outside of the post with a powerful left-foot effort. Hyndman also threatened, calling Owls goalkeeper Joe Wildsmith into action.
Wallace, a growing menace out wide, then cut inside for the visitors and beat keeper Andy Lonergan with a fierce shot from distance.
Soon after McCormack got on the end of a Moussa Dembele through ball, only to be called offside.
After the break, Lonergan twice denied Hooper and Wednesday a second, while Woodrow, who scored a double in Fulham's win against Rotherham, could have rescued a point but directed his header from a Jazz Richards cross over the bar.
Fulham manager Slavisa Jokanovic:
"It's normal that I am disappointed with the result but I cannot be disappointed with the performance.
"We played 60 minutes of very good football, they scored a fantastic goal and with that goal they got the three points.
"It's a frustrating situation but I have not come here to fix problems fast. I am not David Copperfield, it will take time."
Sheffield Wednesday boss Carlos Carvalhal:
"I think we deserved the victory. The time we scored the goal was important because we were not playing well and Fulham had more of the ball.
"But football is like this and after the goal a lot of things changed in the game. Especially in the second half we had a lot of control of the game.
"In the second half we created three or four scoring chances to make another goal. It was not easy because of the way that Fulham play but the reality is that Joe Wildsmith did not have too many saves to make and we could have scored more."
