The 2010 US Open winner carded a three-under 68 on Saturday, to add to his earlier rounds of 72 and 65 to leave him on eight under par overall.
Padraig Harrington ended on 12 under par in the tournament which had been reduced to 54 holes because of concerns about the approaching Hurricane Irene.
Johnson won by two strokes from fellow American Matt Kuchar.
